I have some difficulty in explaining the origin of the dungeon under the fishery. In the first level, there is a forgotten crypt, forgotten shrines of Gozreh and Abadar, an abandoned storeroom (for an building above but with no access), etc. Do you have any ideas about who created this dungeon or what is its origin?

Flagging this for the Beginner Box forum (Menace Under Otari is the teaching adventure in the Game Master's Guide).
Since it was designed to be a comprehensive introduction to the rules and opportunities of PF2, I agree it's been hard to create a singular thread to explain all the different tactics and techniques that it highlights.
How about:
It's extremely old, and creatures have been using it for different purposes. Sometimes the abandoned rooms are not immediately repurposed by the newer inhabitants. Some of those rooms might have been left untouched for centuries.
The storeroom is for smuggled goods, not the buildings that were erected above it.

The current town was rebuild on top of the old town that was abandoned for a long time. I see most of these as old basements that were covered and build on top of, then forgotten. Then the Kobolds borrowed their way between them slowly but surely.

To fill in a bit from the Otari Gazetteer included in Ruins Of Gauntlight
The original builder of Gauntlight was defeated more than 500 years ago.Although the band of adventurers who defeated her settled here and built a small fishing village, after the death of the last adventurer, the village was abandoned.
A descendant of one of the original founders has revitalized Otari, rebuilding and renovating the old buildings when she can, and building new as well.
But the tunnels and dungeons and routes to the sea remain, and over the years have been infiltrated by all kinds of creatures and monsters.
