Since Bestiary 2, the Special Edition .pdf's have changed naming convention and do not sync with Fantasy grounds to give credit for purchases on fantasy grounds.

Fantasy Grounds should be issuing credit for purchases of the Special Edition PDFs now but please let me know if you are still unable to access the discount. Thank you for your patience!

Just email their customer service. The will fix you up. I had to do it for both the Bestiary and the Advanced Players guide.
