Does Pathfinder Advantage still apply to individually bought PACG Society scenarios? I added the new scenario #6-1 to my cart, and Pathfinder Advantage was not applied.

Yes it does. I had the webstore folks take a look at the file and it should be accepting the discount now. I refreshed it in your cart and you should be able to see it now.
