I'm making a defense-oriented dwarf that's going to be hunting giants, and I'm looking for a way to deal with incoming boulders. The only thing I've found so far is Smash From The Air, but that requires Weapon Mastery. I was planning on going the Yojimbo archetype for Samurai, which doesn't have Weapon Mastery.
I can't find anything else that lets you deflect or dodge unusually massive ranged projectiles. Am I missing something?

To be entirely honest... I'm pretty sure you don't need to really focus that much on boulders. If you've got a high AC, most of the time they simply won't be able to hit you except on a nat 20. The highest attack modifier I can find a giant having for a rock throw is a +25, on the CR 18 Fire Giant Doombringer. It should be a non-issue IMO.

What Brolof said. Rock throwing as currently written almost never hits thanks to the poor attack modifier. (Unless all of your giants wear belts of mighty hurling, anyway.) I've considered making the rock throwing monster ability target touch AC against sufficiently small targets to make up for this.
Now, if you're caught in a canyon with a whole tribe of giants raining rocks down on you, you're probably screwed. But in more "regular" combat, thrown boulders just aren't much of a threat.

Not to mention that Dwarves already come with a convenient +4 AC vs Giants. If that's not enough, dropping prone on the ground is a free action that doesn't cause AoO and gives you +4 AC vs ranged attacks ( these make you stand up as a free action, while these, nuch cheaper, avoid the AoO).
A Potion of Protection from Arrows at minimum CL lasts 3h and practically gives you DR 10 for three attacks (since boulders are not magical and I doubt common Giants have the ability to give boulders +1 enhancement on the fly). An allied spellcaster casting Protection from Arrows at a higher CL will of course be much better.
Finally, it's easy to defend yourself from ranged attacks: cover (either from items or other people) gives you +4 to AC, and partial cover gives you +2 to AC.

You don't need Weapon Mastery in order to pick up that feat. You can qualify for it via Martial Focus.
But, yeah, what the other's have said. If you are REALLY worried about dodging boulders, look into the Stone Dodger teamwork feat. Figure a way to get evasion, and you really have nothing to worry about from boulders.
