I have created a creature that hunts and tracks anyone who has a particular scent caused by being in contact with the pollen of a particular flower.
Is there anything that the players have that would either hide the scent, mask the scent by having some scent more powerful, or interfere with the scent ability of the creatures?

Perfume I am not sold on. It would probably work well enough to mask the smell from someone who wasn't engineered to detect it.
The other one that I thought of for cleaning was Token Spell. I like the skill roll with a hygene kit too.
Cleaning off the pollen would not be effective though if the flowers are still in the area. The players are going to have to remove those flowers first...
I just wanted to make sure I wasn't missing a 'scent bane' spell or ability or something of that nature.

Overwhelming the scent depends on what actual scent receptors the alien creature has. Something native to the same world would be more likely to work. Perfumes from another world are a long shot. Basically, cleaning would work best - or creating false trails if there's enough of the flowers to work with and spells like the junkbot to work with.

Hmm... False trails might be interesting. Get a drone with a fast movement speed, attach a small animal* covered in pollen, let it run wild.
Purifying Puck might work as a hand held stealth aid. It would reduce movement drastically (20 ft in 4 rounds, so 5 ft per round). And would only work outside if there is no wind. But I could see it being worth a try.
* The little buggers only attack living, non-plant creatures that have the smell of the pollen. Constructs, undead, plants and such get ignored. So a drone by itself with pollen on it wouldn't work.
