As the title.
Whenever you use the full-attack action and make at least one unarmed strike, you can make two additional unarmed strikes at your highest base attack bonus. These bonus attacks must be made against a dazed, flat-footed, paralyzed, staggered, stunned, or unconscious foe.
At 1st level, a monk can make a flurry of blows as a full-attack action. When making a flurry of blows, the monk can make one additional attack at his highest base attack bonus. This additional attack stacks with the bonus attacks from haste and other similar effects. When using this ability, the monk can make these attacks with any combination of his unarmed strikes and weapons that have the monk special weapon quality. He takes no penalty for using multiple weapons when making a flurry of blows, but he does not gain any additional attacks beyond what's already granted by the flurry for doing so. (He can still gain additional attacks from a high base attack bonus, from this ability, and from haste and similar effects).
At 11th level, a monk can make an additional attack at his highest base attack bonus whenever he makes a flurry of blows. This stacks with the first attack from this ability and additional attacks from haste and similar effects.
RAW they wouldn't stack, since it seems that the attacks from Medusa's Wrath are "additional attacks," and Unchained Flurry of Blows says it doesn't gain "additional attacks" from anything outside of Flurry, BAB, and Haste/Speed effects, which means normally this combination doesn't work. Which means I'll have to update my Sap Master guide to accommodate this new revelation of information, and it's a bummer since that was probably the one thing to push that build over the edge. (It can still function, but it doesn't have that much of a "Wow!" factor anymore...)
But I personally think it's silly that a feat specifically made for unarmed combat doesn't stack with another ability made for unarmed combat, especially since this combination would normally work for the Chained Monk, so I think I would allow it to work for the Unchained Monk as well, though of course this decision to only allow Haste and BAB stats to apply may have been intentional to keep the Unchained Monk in check, and is something I'd need to consider for balance in my home games.
In short, would it be broken to allow it to function for an Unchained Monk as well?

This text is to exclude gaining attacks from two weapon fighting and other methods to gain bonus attacks through using multiple weapons. It doesn’t exclude gaining multiple attacks in general, but rather specifically blocks multiple weapons. Medusa’s wrath isn’t multiple weapons.
You misleadingly bolded the second half of this latter quote but not the first, which clarifies that it is referring to using multiple weapons to gain bonus attacks, I.E two weapon fighting.
I have no idea why you would ignore the first part of the second quote, it’s part of the same sentence.
It’s also followed by
(He can still gain additional attacks from a high base attack bonus, from this ability, and from haste and similar effects).
to again re-clarify that the second quote is specifically to exclude gaining attacks from multiple weapons. Not other effects to gain attacks.
Medusa’s strike doesn’t grant the attacks by using multiple weapons, hence it is not excluded.

Unchained Flurry of Blows states that you don't get any additional attacks beyond your BAB, Flurry, and Haste/Speed effects. Medusa's Wrath doesn't fall under any of those categories, so it can't apply.
Again, I think it's silly it doesn't, but that's RAW for you.
Unchained Flurry states that you don’t get any additional attacks from wielding multiple weapons. That’s the RAW.
