Wanna do a Cowboy Bebop-ish scenario with our party in which they travel on a Transport ship with Drift Drive (medium ship with 4 cargo holds and one guest quarter), but have their personal ship (tiny racer, interceptor, or fighter).
To have a hanger, gotta have a Gargantuan or larger ship; to have a shuttle bay, gotta have a Huge or larger. However, cargo holds can hold approximately 25 tons of up to large items. 4 can hold up to Huge objects. According to ship scale, a tiny ship is 20 to 60 ft and weight 3 to 20 tons.
So would a medium ship 4 cargo holds be able to hold at least two or three tiny ships? I imagine the wings perhaps collapse or fold up when stored, similar to Spike Spiegel's Swordfish II.

I'm thinking that's going to be a real tight fit. Even if the ship will fit, maneuvering/landing room is going to be non-existent. You will probably need some sort of automated grapple system to pull you in, in a slow, controlled fashion, less the two ships crash and kill everybody.

You could probably transport a Tiny ship as cargo. However, by RAW, because the Medium ship has none of the support mechanisms of a Hangar or a Shuttle bay, being able to launch and/or dock the Tiny ship is probably not feasible. You would probably have to land the Medium ship and unload the Tiny ship before you could fly the Tiny ship.
However, you could probably fit a downsized version of a Shuttle Bay (same BP cost, number of expansion bays used, and PCU draw) for a Tiny ship into a Large ship. You might need some NPC crew members to meet the minimum crew requirement for a Large ship (especially if some of the PCs are off in their Tiny ship(s)), but this would let you pull off this sort of scenario.

Correct. You probably wrote this before Pact Worlds was released, but now they have Launch Tubes which will allow Tiny ships to be docked and launched from Medium ships (takes two expansion bays).

My impression from the RAW is no. You can infer from the Shuttle Bay text (in that it uses 2 expansion spaces) that what you are considering has already been considered. You would need a place for this thing to dock, which requires some form of maneuverability. If you only look at the dimension of length, then this could be possible, but when considering width and height of a starship as well, it seems to me that it's stretching the rules.
If your goal is to have some form of tactical ships to launch during space combat (and this is the only reason for having a hanger bay in a ship that size) then instead consider a larger ship with NPC's or crews of NPC's filling in the spots for additional crew members. They would cost you some credits, but they could handle the standard positions (though at a lower skill capability) while you attacked with a strike force.

Dead Suns #4 makes it clear that multiple ships can be physically linked together so as to be able to leave, travel through, and arrive from the drift, at the same time, in the same formation that they started in.
No reason these connections couldn't be basic clamps or even passages between said ships.
