A buddy of mine was hoping to make an Operative that could throw down in unarmed combat. We both found it super odd that Unarmed didn't count as an Operative weapon. I know Operative are already, like, the strongest class in a lot of ways. I just thought out of anything, unarmed makes some of the most sense for Dex-based attacks. Anyone know the reasoning behind this? Maybe I'm forgetting something?

Doing lethal damage with your hands is a whole different knowledge then doing lethal damage with a knife.
But doing it with a baton, apparently, is not. Whether or not something is an Operative weapon has less to do with knowledge, more to do with maneuverability. Literally just comes down to "how much does Dexterity matter with this weapon?"

An improved Unarmed Strike is already doing 7d6 at 20th level, compared to the 8d6 of the 540,000 credit advanced baton. If unarmed strikes were operative weapons, there would be absolutely no reason to ever use an actual melee weapon, because the difference in damage between an IUS and a level equivalent melee weapon is negligible compared to the damage from trick attack.
This is saving the operative a huge portion of WBL, making them even better.

They have to be able to twist the weapon just right to get that extra 1d4 damage. It'd make more sense if all the operative weapons were knives. But if you really started trying to make sense of it all, people would point out that "how do Operatives know what vital areas are on each of the millions of possible things they encounter in space?"
Personally I'd let a player Operative use his trick attacks with unarmed combat, especially if its the case of something like a Vesk. Not too hard to imagine them using one of those big, clawed fingers to inflict a lethal slash or puncture.

I'm personally a bit disappointed that the list of operative weapons isn't a bit bigger. I'd love to see some more variety so melee operatives aren't limited to knives and sticks.
Well by the time the first AP ends I imagine you'll have more to work with. There's only so much space in the CRB and they've really covered everything but Alien Archive is gonna have some gear in it and I'd imagine we'll get some interesting stuff in the rest of the AP volumes.

Yeah, if improved Unarmed Strike progresses like that, the answer is clearly balance.
And not making the solarion feel sad.
