I was recently looking at Alchemist to get past my "cant be skinwalker or lycanthropy" problem I have right now, and I have a very big question to ask...
Per PFS reflavoring rules, am I allowed to say that my Mutagen for Beastmorpher is Lycanthrope Extract? It be fun to play as, considering at level 7 they will have split peraonalities.

My gut feeling is *no*.
Lycanthrope is a template.
It adds an ability to change form and a vulnerability to silver (and possibly other things).
Trying to advertise that your character is a lycanthrope when they are not is at the very least misleading if not out-right confusing?
That being said, if you mentioned that you've used inspiration from the way lycanthropes shift but not specifically utilized any of their 'issues'? That might be viable?
Not a person in authority, but the latter I'd be comfortable with at a table I was running, not so much the first case...

Per the FAQ...
"A player may not re-skin items to be something for which there are no specific rules".
There is no rule for this kind of item, so by a strict interpretation, no you could not. This would also not meet the smell-test since Lycanthropy does have a mechanical in-game "benefit". There are scenarios that reference lycanthropy and have outcomes based on that being part of the scenario.
I'm going to guess you're going to get a lot of opinions here. My opinion would be, you can "call" it whatever you want, but it's a mutagen, and will always be a mutagen, will function as a mutagen, and provides a benefit as a mutagen. If you're confused and think it's something else, that's your prerogative, but it's a mutagen.

Blending RP and flavoring mechanics can be akin to walking a tightrope.
Your character can say, roleplay, and believe whatever he or she wants, but at the end of the day whatever you're trying to do should be identifiable as "Game Mechanic X".
So, you hold up your Beastmorph Extract Potion Thing for all to see. You declare something to the effect of, "This is the product of years of research into Lycanthropy. It contains the tears of wolf pups, the distilled pheromones of a pregnant Werewolf, and an ounce of Jack Daniels...", and then you drink it. You suddenly grow grey fur, gain whatever natural attacks Beastmorph gets you, and you howl at the moon.
Congratulations, you're some sort of Lycanthropic hybrid, but everyone else recognizes that you're just a Beastmorph.
That's essentially the type of reskinning you can do in PFS.

So... How about an overly obsessed Alchemist who is fasionated by Lycanthropy and seeks to mimik the results of Lycanthropy through use of his Mutagins, without risking turning himself into a real monster?
PFS rule again. Master Chemist requires 2 alignments. Am I allowed to make my Mutagen Chaotic Evil? Or is the "worst" I can go Chaotic Neutral?
@Nerfeet: Beastform Mutagen atayes that it can make you look like a werewolf. Conaidering the Oracle Curse makes people think for a werewolf because of a Muzzle Face, I would think this would cause a much more convincing show of display.
I am not saying the Mutagen turns me into a werewolf. Im just asking if saying the Mutagen was created from Lycanthropy extracts be against flavor rules. At the end of the day, its still a Mutagen, just more howl and less hyde.

That seems to fall under the category of, "Your character can say, roleplay, and believe whatever he or she wants, but at the end of the day whatever you're trying to do should be identifiable as "Game Mechanic X" just fine. I'd say go for it.

In keeping with the thread title, do the re-flavouring rules allow for changing clothing styles to fit your character?
Specifically, my character traded in his Jingasa of the Fortunate Soldier for a Khepresh of Refuge, but being a character of Tian ethnicity and a former member of the Lantern Lodge, I'd like to be able to have it as a Jingasa of Refuge instead.

It is a Khepresh. This is the reason none of my characters had Jingasas.

And this leaves me still waiting for an ushanka. Oh well.
Related to the OP, describing it as a "Lycanthrope Extract" would be not untoward, so long as you make it clear that it is an extract of lycanthropes (like vanilla, but with more fur and screaming) as opposed to something that actually turns you into a lycanthrope.
I am actually intrigued with the idea of making a character with a Therianthrope Extract for various purposes now. It's a nifty idea.

I'd be fine with you using Prestidigitation (or a wand thereof) to make it look like a jingasa on social occasions...
