Metamagic Prepared Spells

When a caster that prepares spells wishes to use a metamagic feat, does he has to use it when he is preparing his spells (i.e. prepare an empowered fireball in its modified spell level slot)?

Generally yes.

Yeah, there may be some special abilities that allow you to bypass that or items, but generally speaking yes. Classes that prepare spells have to prepare the metamagic version of the spell.

Do remember that you can leave spell slots open, and prepare them later in the day. You don't actually need to prepare all your spell slots in the morning.
