So being a good n00b to the game I have a few questions...
When building up for an AP scenario, do you use the cards with B and 1 mixed? Or would it be depending on the AP you are playing? It is ikind of confusing to me at times.
Also when playing the first Scenario there is a location that remarks Boons, but I have no idea what classifies as a boon, any easy explanation on it for me?

When you build your Location decks for a specific Scenario, you look at the Scenario number of that said scenario: B, 1, 2, 3, 4, 5 or 6. You add in all the cards with that number and lower.
So, for the Basic Scenario, you only use Boons and Banes number "B". When playing the first Adventure (5 Scenarios), you will play with the cards numbered "B" and "1".
Reminder: Rise of the Runelords Base Adventure has 3 Scenarios, starting with Brigandoom.
There are 2 types of cards: Boons and Banes.
Banes are Monsters, Barriers, Villains and Henchmen.
Boons are the good stuff: Weapons, Spells, Armors, Items, Allies and Blessings.
Hope this helps.

If you are playing the base set adventure, you use only the cards with the B indicator (although you can also add the character add-on deck cards, which have a C indicator). When you are ready to play adventure 1, you add all the adventure 1 cards to the box, without removing any. You do the same with the subsequent adventures. Rules for removing cards from the box are given on the Adventure Path card.

There are more than a dozen different card types in the Pathfinder Adventure Card Game. Among them are character cards, roles, and tokens; story cards, which include an Adventure Path, adventures, and scenarios; locations; support cards, which include cohorts, mythic paths, and a redemption card; banes, which include villains, henchmen, monsters, and barriers; and boons, which include weapons, spells, armors, items, allies, blessings, and loot.
Edit: Ninja'd!

Or the "P"-indicator for that matter!

I left out promo cards ("P") because I thought it would just confuse things.
Since you mention it: you do not add P indicator cards to the box until you are playing Adventure 1, with the exceptions that you can play a P indicator character, and if a P card lists a character as Owner, that character can use that card as if it were Basic. (Wrath Rulebook p.4)
