Hey All,
New tot he Society and just have a few questions.
I have 6 prestige points, what do I do with them? Is this how I level up?
The potions and stuff that I have on the sheets at the end of the session, does your character automatically get those?
How do I upgrade gear and keep it legal?
Any help or suggestions for my Level 1 Rogue would be fantastic!

First of all, you should download and read the Guide to Organized Play. It's free, and has the answers to all your questions.
Your character levels based on XP. Every 3 XP gets you a new level.
Prestige Points can be spent on items (1 PP for an item worth up to 150 gp, or 2 PP for an item worth up to 750 gp), or on spellcasting services (such as raise dead for 16 PP). Most people highly recommend spending 2 PP as soon as possible on a wand of cure light wounds, so you don't depend on other people spending their money to heal you. Even if you can't activate it yourself, it's rare to see a table without someone who can.
Prestige Points also determine your Fame score (which is simply the total PP you've earned in that character's career, regardless of what you've spent). There's a table in the Guide to Organized Play that shows the limits of how much you can spend on a single magic item, based on your Fame score.
Gear and items on your chronicle sheet you don't get to keep, but you can buy them at normal market price without worrying about your Fame limit. It might also have partially charged wands or scrolls and potions of higher CL, which can be good to look out for.

You level up with experience points, not prestige points. You should have 3 of those.
Prestige is how many favors your faction still owes you. It fluctuates up and down.
Fame is how well known you are in the society. It never goes down, never gets spent. It determines your spending limit.

No. Most items you see at the end are kind of useless. Fame lets you buy most things you can afford. Getting something you want, that you don't have the fame for, and having that item show up on a chronicle is a pretty rare confluence of events. Don't pay them all that much attention for now.

You're probably good with the amount of cash you have on you not being able to afford anything illegal. I would just buy masterwork studded leather and a masterwork weapon of whatever your pointy object of choice is.
Any help or suggestions for my Level 1 Rogue would be fantastic!

Become an unchained rogue. I cannot stress this enough. Especially for new player the rogue is incredibly difficult to make effective. Unchained gives them a real boost in skills and especially combat effectiveness that you're going to need.
If you honestly don't have 10 bucks for the PDF of Pathfinder unchained there's ways to work with that.

Please be sure to note that you can change anything about your character before playing at level 2.
That's where you are right now. After you play your next game, your choices about race/class/archetypes, etc. are "Locked In".
That said, you can make make use of the retraining rules outlined Ultimate Campaign (and clarified in the PFS Guide to OP), but it'll cost both gold and prestige points.
The reason I say this is that if you want to make the unchained rogue, do it now before you play your next game. Otherwise you may want to start a second character as the unchained rogue and retrain your first character into another class. But the PFS Guide will tell you more about retraining rules & restrictions.

I'm still trying to figure how we (meaning Paizo and the community) can better make it clear that this document is the *first* resource to consult, and that it *really does* answer the questions you have.

No one had posted the actual link (and I linkified yours), but it was mentioned upthread.
Maybe add the suggestion to the discussion going on on how top make the Additional Resources link more obvious, and better named, that the Guide link should be enlarged to make it more obvious?

Ha! Definitely have some reading to do, and I did purchase the Unchained PDF will probably make the change to that.
I have to use the retrain for that or is that part of the changes before I next play?

When you play at level 1 you're a ball of protoplasm: You can show up to your first session as a barbarian, your second as a wizard, your third as a rogue. That makes you a level 2 character. The second you PLAY as a level 2 (which will be the next time you play) you solidify and can't retrain anything without some pretty hefty gold and prestige costs.
Oddly enough, your character sheet is the one thing PFS DOESN"T keep any real track of. So there's no real paperwork for the changes. If you have a regular dm you may want to announce your new and improved unchainedness.

As you work out what you character will become before you play your first game at 2nd level, take am moment to choose a faction and then find the Faction Cards (free download). These give you a little extra perk for your character.
Also consider that traits your character has. Some traits are found in the Guild to Organized Play. Some are in other resources. Don't be afraid to as your GM these questions as well as more experienced players.
