I'm looking for a Paizo god that has at least 2 of these domains, and has its favored weapon to be one of the following:
Domains:
Earth, Fire, Water, or Weather
Favored Weapon:
Dagger, Shuriken, Sling, Brass Knuckles, Hook Hand, or Wooden Stake.
None of my books have shown any of these, so please tell me where you got them :)
And a rule question: Is a warpriest's sacred weapon damage determined by his size, or his weapon's size? (Example: would a dagger meant for a medium creature weilded by a gnome deal 1d4 or 1d6 damage?)

"Whenever the warpriest hits with his sacred weapon, the weapon damage is based on his level and not the weapon type. The damage for Medium warpriests is listed on Table 1–14; see the table below for Small and Large warpriests"
It is based on the warpriest's size, not his size. You cannot make this number larger by using a larger weapon... although you can always just use the weapon's damage dice instead if you want to.

It is easy to find a deity with two of those domains. Off the top of my head, Gozreh comes to mind.
If your concern about the weapon is related to the warpriest's sacred weapon, remember you can designate any weapon as the sacred weapon by choosing weapon focus for it. Having it as the god's favored weapon just gives you proficiency with it if you don't already have it.
