RAW i'd say no. The two abilities are not exactly alike. And even if they were alike, I think it's analogous to the Channeling question - if you get Channeling from two classes, do they stack. The answer is no (unless they say they stack), so you have two different pools of channeling.
Same thing here, you'd have two different pools of Smite Chaos.
Also, if you look at prestige classes for Paladins that grant additional smite evils, they specifically state that levels in the class stack with Paladin levels to determine the power level of their smite evil. There is no such language in the Hell Knight prestige class.

Admittedly, the lack of this language could be attributed to the fact that the Hellknight came first. There was no method for Paladins to Smite Chaos when Paths of Prestige was released.
I think by RAW they wouldn't stack due to the lack of that language still, but it's a borderline case. I'd allow it in a home game but wouldn't count on it in PFS.
