Multiple searches of DrivethruRPG only turned up Deadlands stuff, which while potentially useful for such a setting, would also have a lot of wasted space, as the game my wife is thinking about is pre-cowboy (and, in fact, pre-English colonies).
Does anybody know of any d20/PF sourcebooks covering this kind of setting? I've had no luck at all ...

Off the top of my head, Northern Crown is a d20 setting in 18th-century pseudo-America. D&D had Maztica and Sons of Azca.
Not sure about newer stuff, but I'd love to know if there's some.

The Maztica campaign setting was available from WotC as a free download for quite a while. I'm not sure what the legality of sharing copies of it which were legally downloaded for free in the past would be though.
Are you looking for fantasy cultures and settings with a Native American theme, rules for handling arms and equipment for such settings, or both? I guess one thing to consider early on might be how you want to deal with armor or lack thereof for cultures which traditionally didn't use a lot of armor. If your world is high magic maybe having a shaman to bless you with Mage Armor is an expected part of battle. If it is low magic maybe defense bonuses could make sense.
I'd expect that a lot of Paizo's material for Garund could easily be co-opted to represent Native American stuff. Garund has primitive weapons, jungles, tribal societies, etc. I suppose that you could also try rubbing the serial numbers off of Osirion based stuff to use as vaguely Central or South American (I'm thinking pyramids etc). That also reminds me of the classic 1e module "The Hidden Shrine of Tamoachan", which could probably provide some inspiration as well as an adventure.

Yeah. As some from the UK am fascinated by mezo America pre colony stuff, so hopefully you find some good stuff and spread the word
I still have the 2nd ed Jakandor setting material. not really native american but some of the elements are there. It was a great genre with a war over an island between a dying undead using Chaonti and the shamanistic, animal totem clans of the Knorrman. It was fantastic because the neither the Choanti and the Knorrman are the good guys or the bad guys, just different. also giant undead constructs vs Totem golem mechs!

Too bad d20 never did a central american book like they did with their excellent Nyambe African Adventures.
South Americans have a lot of materials but native american/central american campaign settings are pretty slim to be quite honest. But well, many pathfinder monsters have taken inspiration from central america/native american folklore, so it might be worth just doing your own research and make it fantastical.

Is there a Mezoamerican continent in Golaria?
Because there are a fair number of monsters and weapons of Mayincatec origin in the PRD, so it seems like a continent that may have info in the ISWG and be explored at a later point.
Serendipity, I was LITERALLY asking myself this question on a drive this morning.
To be fair, for most expy cultures the differences are of limited relevance to PF rules, a nomad is a nomad, whether he tells the story of Coyote the trickster-teacher, Fox-spirits who rob from the rich and give to the poor, or a bull-horned old man who steals water from the sky-god. A tent is a tent whether it's made of felt or buffalo-skin, and the differences between the pyramids of the Maya and the Arg-é Bam of Persia are mostly aesthetic. As a result, the driving force for making an "America" land is going to be pure fluff, no crunch, which (I am told) doesn't sell as well.
That said, I always liked how the angels of Eberron were the Coatl, and there's a lot of material for an interesting setting.

All of the above, really. It was definitely going to be fantasy/magical (shamans actually *do* commune with spirits, etc), but still fairly low-magic; she was thinking E6.

I know this thread is months old but: New Fire is an Aztec themed RPG that was made via a successful Kickstarter I believe.
Their main website is newfirerpg.com I think.

The was a gazetteer for the original D&D game for the world that eventually became Mystara but was also known as the Known World that was called GAZ13 The Atruaghin Clans which is very much based on North American native americans. Also as other have already pointed out Northern Crown by Altas Games,and Maztica are also out their. Also I believe the Hollow World had a South American themed trilogy that started with Nightwail.

You could also check out the Obsidian and Blood novels of Aliette de Bodard for ideas on an Aztec setting. They're enjoyable reading, if nothing else.

Love the old hollow world setting. Sons of azca is awesome. Was reading my hard copy just the other day. Good stuff in there, search hollow world on rpgdrive thru it should be there.
Unfortunately, they don't have TSR's Hollow World up there (yet?).

Nitpick: The Atruaghin Clans is GAZ14, which also isn't (yet?) on DriveThruRPG (or DnDClassics, if one prefers). GAZ13 is the not-America-related-but-still-excellent The Shadow Elves, which is on DnDClassics.

I won't post too much about this until I've launched a Kickstarter, but my upcoming campaign setting will feature a race of jaguar men that rule most of the world. They're very mesoamerican-y. A bit of the premise of the setting is something like "What if the Aztecs invaded and conquered the Spanish?"
