I got my hands on the Paizo Gamemaster Guide and loved the idea of the random loot, it made it quick and easy. When I finally got to use it in a game, I ran into a few problems. I first was rolled for medium (around 10,000 gp loot) and rolled my self up a staff worth over 100,000 gp. This would make me way over powered, so I decided to roll again. This time I rolled and got mundane equiptment worth 100 gp. Do you have any suggestions on how to make the system more fair, or systems that you have used in your game that worked out well.

Are you the GM or a player in the game?
If you are the GM you should be giving out loot roughly based on the Wealth by level table (unless you want a higher or lower magic campaign), if you really want to roll randomly the various tables in ultimate equipment guide are split by item cost so you can probably get something close. But your Wizard npc is going to look silly with randomly rolled Full plate. As a GM i do not randomly assign loot as most of it is being used by someone before the pc;s take it off their corpses so I select items using the npc wealth table as a guideline and making sure that the overall loot is neither stingy or excessive which can only be done with thought not dice rolls.
I do randomly roll which items are for sale in towns but that is split by minor/medium/greater items so I use the Ultimate equipment tables

The tables in Ultimate Equipment have less variation in item value, so that would help. They also take a little more time to go through, however.
Rolling a few times and picking the most suitable items is typically a good idea. Again, it adds a bit more time but you avoid things like the aforementioned wizard NPC with magic full plate.
Alternatively, select treasure for NPCs and save random rolling for things like dragon's hoards where you might reasonably expect an eclectic collection of items.
