Does increasing the Caster Level of a spell using Arcane Reservoir add the to the roll to overcome Spell Resistance?

Yes, thats one of the perks of doing it.

Yes, your reading of the ability is correct. Rather useful.

Cheers. For some reason I didn't look in the Magic section of the CRB. For those who like the sweet sweet sauces:

http://legacy.aonprd.com/coreRulebook/magic.html#caster-level
In the event that a class feature or other special ability provides an adjustment to your caster level, that adjustment applies not only to effects based on caster level (such as range, duration, and damage dealt), but also to your caster level check to overcome your target's spell resistance and to the caster level used in dispel checks (both the dispel check and the DC of the check).

But wouldn’t upping your caster level count as a free action, and (technically) in the rules for Counterspell, that spellcraft roll to identify the spell as it is being cast is also a free action. And you can only have one free action per round, right?

There is no hard limit on the number of free actions per round. Some builds even depend on having loads of free actions to make their cheese really cheesy.

Personally, I look askance on anything beyond 3 free actions per round, but RAW there is no real limit anywhere in the rules, AFAIK.

Oh! Sorry... it looks like in the rules you can take one or more free actions “as long as they are reasonable” and I’d argue that understanding what spell you are looking at (spellcraft) and quickly “powering up” using arcane reservoir are two reasonably quick actions because neither takes any real concentration on your part .
