Two types...
Ones based on charity and good works... they will concentrate on providing homes and education.
Workhouses in the Victorian Industrial Age style.... they essentially see orphans as sources of cheap labor.
So anyone from Caydean Cailean to Asmodeus can be sponsors of such.

And there are the evil gods that set up orphanages as sources of cheap prostitutes, vampire food, etc., etc. Of course they might not admit to their sponsorship openly...
Or they might but say that the orphanage was to promote public order by keeping kids from being troublesome street urchins. I could certainly see that for the church of Asmodeus.

I was kind of sticking to more plausible examples rather than the extreme ones.
With temples that feature willing experienced, clean, and SKILLED prostitutes, along with clerics to see to the occasional unfortunate consequence, the appeal of unkempt orphans goes down fairly quickly.

Hardly extreme, if you look at some real-life examples of orphanages that went bad.
In a game I was running, I'd generally have orphanages more run by lawful and good deities, with Eradtil, Sarenrae, Abadar, and Pharasma's being the main sponsors. An evil orphanage would be an adventure site, not a background institution (for instance, Gaedren Lamm in Curse of the Cromson Throne).

I think where in the world also has a lot to do with which god will be setting them up.
Abadar seems like a good choice since he is all city like. Desna seems to be pretty nice and generous, so I could see her followers setting them up as well. In Cheliax Asmodeus followers would definitely have state run orphanages. Sarenrae would have them if you went farther south.

In my home game, a follower of Asmodeus established an orppanage with the goal of teaching the children useful skills in order to make them productive members of society.
He also ran a side business providing skilled companionship to affluent clients. The orphanage was used as a recruiting station for said business. He referred to it as the Whorephanage.
Of course, that's just a home game. Pretty much any religion could have a reason for running an orphanage, although their methods and style may vary greatly.
Followers of Erastil, for example, would probably be more likely to place orphans with foster families. They might even operate farms with the orphans learning animal husbandry, hunting, and gardening skills.
Asmodeans might run like workhouses, with children performing manual labor. Textile mills, for example.
Abadar might sponsor orphanages that look more like boarding schools, training the children to take up positions in public service. Accountants, sanitation workers, messengers, and the like.

One orphanage run by asmodeus worshiping monk(nuns) the sisterhood of the golden eyrie(spelling) is huge in Isiger with unholy water baths and lots of discipline turning female orphans into monks and male orphans into clerics or hellknights. Actually they're the only orphange that I remember from the ISWG.

In addition, there are the Starstone Brewers (I think that's the name). They're a group of Caydenites that adopt children that have been orphaned by war and battle, raising them with that gentle good-humoredness that The Lucky Drunk favors so.
