What disadvantages are there for a Magus PC using a two-handed weapon? The only thing that I can see is that you wouldn't be able to use the swift action to cast a spell using Critical Strike.
Not being able to use Spell Combat is a significant downside.

If you haven’t moved during the round, you can take a 5 foot movement during your spell combat. You take your full attacks, take a 5 foot step, and cast your spell without provoking. Or the other way around. Free action to change to a one-handed grip.
Not really seeing that as a disadvantage.

Spell Combat (Ex): "To use this ability, the magus must have one hand free (even if the spell being cast does not have somatic components), while wielding a light or one-handed melee weapon in the other hand."

Also note: That says to use the ability, so that counts for the entire ability, not just part of the ability. This means for the entire full-round action you must have a hand free, and a light or one-handed weapon in the other hand.
I think the key sentence is the following:
This functions much like two-weapon fighting, but the off-hand weapon is a spell that is being cast.
You can't make full attacks with a two handed weapon and THEN benefit from two-weapon fighting to make unarmed strikes. It's the same with spellcombat.

While you can't use the hand that's wielding the greatsword to punch or claw or whatever, you could TWF with a greatsword and unarmed strike (kick or headbutt). Or greatsword and armor spikes, or boot blade, or barbazu beard, etc. The TWF penalties apply to all the attacks in that action, as normal.

I don't think that your head or your feet qualify as a weapon "in your off hand"
