Not something I've seen come up yet...

How should Tomes, Manuals, etc. which confer an inherent ability bonus be handled?

Should one treat it as an item "slotted" in some sense (like a belt, etc) so that it's "trackable", OR simply note the inherent bonus under "conditions gained" on a chronicle?

The latter seems most reasonable (to me)...

...Is that even worth buying in PFS? Seems more like a late-level item to me.

But I guess that doesn't answer your question. Well, the items (I'm looking at the Tome of Understanding right now, and I assume they're all the same) specify "Slot: None", so to do otherwise would deviate from Core Rules, which PFS does not do unless specifically detailed somewhere. To my knowledge, no such exception has been made.

Since time is not tracked between scenarios, just purchasing it should be enough, I would imagine.

My sorcerer is on the cusp of level 12, and at that point will have a 29 Charisma (with a +6 enhancement item) - hence the interest. It would be nice to go into retirement with a nice, even, 30 charisma :)

Since I'm weird, I have all my purchases tracked out for the rest of Charlotte's career. She won't be buying a tome until after Witchwar, because that's when she can afford the hefty 137k price tag. I did consider sucking it up and just buying the +3 earlier, but I just can't help wanting to eke out that extra bonus (since it adds to her attacks, damage, AC, saves, and most of her skills).

Just buy the tome in front of a GM and mark it on your sheet and it'll be kosher.
