So, I had a character die in this past week's game, and he's coming back through Raise Dead, which gives him two permanent negative levels. I thought I remembered a rule where such negative levels would disappear when the character levels up, but I can't seem to find a reference for it. Am I missing something, or am I just plain wrong? Is there any way to get rid of a permanent negative level without Restoration (or other high-level spells like Miracle)?

At least when you re-re-level up you can choose different feats.......

Negative levels are rough. Like really rough.
Luckily, 'permanent' is somewhat misleading, and they can be removed at a (dependant on level) fairly steep cost via a Restoration or Greater Restoration spell. 1000 gp with a Restoration spell is the cheapest way to go, but its limited to 1 negative level per week.
Beyond that? Not really :( They're pretty permanent without paying for the big spells.

You don't actually lose any levels, you just get a bunch of penalties that somehow simulate the loss of a level.
ANd from what I know Restoration is the only way to get rid of them. Wish and Miracle most likely too, but I guess Restoration is cheaper.
If noone can cast it, you can usually find a spellcaster NPC in a city that can do it. (or buy a scroll for your cleric if he's too low yet and you can't find a high enough NPC)
Edit: If you're the GM, you can also introduce some side quest for the local church, or another powerful being, and once done as a reward the negative levels get removed.

You don't actually lose levels, you just take an enormous list of penalties.
