Well, as there's nothing in the adventure about this, I imagine that's up to the GM.

The werewolves consider the temple sacred b/c of the villackis spirit there. Odds are that, by the time your PCs tear the place apart, that villackis will be destroyed. Couple that with the fact that evil werewolves don't get along too well with Desna, and I'm guessing they'd abandon the temple altogether. In the long run this wouldn't change much - after all, the wolves could probably just find a new sacred site (probably some random menhir).

I have an alternate idea though. When I GM Carrion Crown this summer, my plan is to allow for the werewolves to be redeemed. This would be accomplished by slaying the villackis, killing the corrupt manager of Ascanor Lodge (whose name escapes me), reconsecrating Desna's temple, and allowing the Prince's Wolves to become the dominate werewolf pack. If the PCs manage all that, I think that the Shudderwood werewolves would become far less hostile. Over time, the packs may eventually transition towards chaotic-neutral (matching the Prince's Wolves).

This wouldn't be a cliche "redeem that bad guy" scenario, and the werewolves would still be a threat to anyone wondering into their territory, but they wouldn't be outright evil.

OR maybe the PC's actions completely destroy the (already fragile) status quo, the werewolves are thrown into utter chaos, and they begin indiscriminately slaughtering anyone within 100 miles of Shudderwood.

Not something I'd considered as I like my wolves evil, but cool none the less!

I imagined that the various packs would be in the throws of division anyway, and therefore become divided after the adventure.

The consecrated temple would be a huge thorn in their side, but in the end the consecration seems little more than sentiment. Restoring the temple (or rather unconsecrating it) becomes a primary focus of the warring packs, and whoever conquers the temple would have a lot of weight in claiming the title of Pack Lord.

My original thought was that the werewolves simply don't want a Desnan temple in Shudderwood.
