First of all, is it that the item has shipped, or did you get the 'in a week or so message?
Secondly, try adding something to your cart and trying to check out (although don't go all the way). Sometimes it's only applied during the checkout
Also note that the advantage doesn't apply to non-paizo pdfs

Okay, normally your Pathfinder Advantage does not start until the first issue of your Pathfinder Adventure Path subscription actually ships and leaves the building (which for you should be sometime today). I had already received the ship message which is why I went to go check. I was going to purchase the Kingmaker #2 pdf from my DM's wishlist for him. However, the items are still showing up as $13.99 instead of the discounted price.

That is definitely odd - if the Pathfinder Advantage hasn't shown up by the end of the week on your account, please let us know.
I have retroactively applied the discount to that order for you, so you have the difference available as store credit.
