AFAIK you only multiply or halve strength bonuses, not penalties.
That's right. It's 1d6-2. If you read the rule that says you apply your strength, it specifically says you multiply your strength bonus by 1.5, not your strength modifier.

Using two hands to swing a weapon increases your strength damage by 50% (+2 becomes +3 etc.), but if you have penalty to damage from strength then the penalty is reduced by 50% when using two hands.
So if you did 1d6-2 swinging it one handed you would do 1d6-1 when using two hands, because of the extra force being used with two handed swinging.

I would like to see a source for this, if you know one. The only source I know on this issue is the equipment section that says "strength bonus" and makes no reference to what happens to a strength penalty.
Not that this isn't a reasonable modification, but I hardly feel the need to house-rule anything having to do with physical damage on a character that would obviously not normally be build for physical damage.
