What keeps marine ecosystems from being overrun by aquatic lycanthropy? What are the checks and balances to hold them back?

This is correct. Or more accurately, only they can gain the template and thus it has no effect on anyone else even if they do catch it.

Weresharks are fundamentally flawed, as they lack frigging laser beams coming out of their frigging heads.

You're right, I guess there's a very limited amount of recruits for weresharks, except the occasional pirates/merchanter.

Marine ecosystems don't have much to worry about, as weresharks have no swim speed or ability to breathe underwater in hybrid form. They can go full shark, sure, but that doesn't particularly make them any more dangerous than a regular shark.

Well, actually...merfolk are humanoid, as are several other aquatic intelligent species (gillmen, sahuagin, etc.) So ickings aren't as slim as all that. They just aren't any better than a werewolf'son land.

Those who were of the creature types listed above don't have this problem, having a natural swim speed.

And even the human-born weresharks have +2 Str, +2 Con, and +2 NA, as well as DR in animal form. Plus higher HD (and likely in a PC class) if above 4th level. So...I wouldn't say they're 'no more dangerous than a normal shark'.
