Yes, if you have librarian, that can be used instead. But with that perception check you did very well anyway.
Liminy opens the scroll tube. Within is some writing in ancient Osirani. The scroll describes a process to refine a substance called Crystalline Aether.
"The basic Crystalised Aether must be exposed to Fading Light and the resulting..."
The scroll provides a set of detailed steps that would require a well equipped laboratory to perform.

Numair opens the door through to the next room.
The chamber gleams when illuminated, bouncing reflections across the multitude of glass tiles covering the walls and floor. The pool in the center of this chamber is utterly still, and a small, pearlescent object glimmers at the bottom

Not wanting to get wet, Numair uses Mage Hand to retrieve the object, then gives the room a cursory search, before moving on to the doorway at the other end.

A massive wave of fatigue washes over the sorcerer, but rise the glowing object does. The glowing object looks to be a small glass bead, perhaps from a child's necklace. It sits on the ground next to the pool, glowing prettily.

Liminy reads the scroll out loud. With a quick consult with Amenopheus he tries to understand what it means.
"This looks complex. Any help would be appreciated."

Godfrey is of little use with the library, and has simply opted to stay out of the way of his more academically gifted comrades, keeping watch between the two doors for any sudden surprises so they aren't distracted by watching their backs. When the party has moved on to the next room he frowns and reaches down to pick up the beat Numair left on the floor. "I thought perhaps, friend Numair, that the bead was simply oddly heavy, but it appears to be quite light. Perhaps your mind needs more exercise?"
Godfrey will help search over the pool filled room after patting the sorcerer on the back in a friendly manner.

Once in the new room she casts detect magic to help the search.

She goes near Numair and after casting guidance on herself she tries to determine if the sorcerer has some sort of disease.

It does indeed appear that Numair has acquired some exotic disease. As for the small gem, Jair is reasonably sure the magic on it is an ancient continual flame spell that is slowly fading after untold years.
Liminy thinks on the scroll. While he can work out how to make the Blood of Nethys, his thoughts is that the purpose of the scroll was more about making a cure for "Fading Light" whatever that is.
The search of the room takes a few minutes, but is fruitful. Aside from the pool, Numair discovered a loose tile on a wall that looks like it could be manipulated... With no obvious signs of traps he opens it, finding behind it a small box with four lids, a scroll case and two small potion bottles.
Amenopheus looks at the pool with a sigh of disgust as unpleasant memories struggle to rise to the surface.
Opening the door at the other end reveals another room full of bones, all carefully arranged. One more exit leaves this new bone "library".
Again, a search of this room would take about quarter of an hour if you wanted to do so.

Detect Magic on all of it. Spellcraft on the magic items. And I'm guessing you want Perception for the box. Take 10 for a 28. None of us have Disable so if it's locked we'll keep it locked for now.

Liminy checks for magic, finding the scrollcase has magic within, and the box also. A quick check shows the box hold four crystalline samples of something. It seems to have some type of magical enhancement properties, but Liminy has never seen anything like it before.
The potion bottles don't have magical auras, but there are liquids within.

"Hrm, bones everywhere. Makes me feel uneasy, but it's not unexpected for a necromancer. Let's move on."

"This is a troubling place. The evil is palpable and the necromancer has desecrated many deceased for this... library. If we only had time to give them a proper burial." Godfrey frowns at the sight, but accepts the fact that with their time limit it's not likely to happen. He heaves a sigh and resists the urge to declare vengeance, because he doesn't know what to declare it on except some intangible presence inside the jewels. That would be silly.
When Numair moves to the door he lightly nudges the man out of the way so he can step through first. "I appreciate your zeal to destroy this vile place, friend Numair. But allow me to go first, it is my task here. As your's is to understand what is happening."

So the box holds 4 crystals that ate magical but that Liminy can't identify even with a fairly high check, 2 vials that are not magical, and a scroll case. What is in the scroll case?

Opening the scroll case Liminy finds, unsurprisingly a scroll.
The crystals... well.. one might hazard a guess as to them being unrefined Aether, but that would be a guess.
The pathfidners follows the corridor around and through another door, which leads into a room.
A bridge crosses a dark chasm containing mountains of bones. Fearsome fiendish statues armed with serrated blades guard one side of the bridge, standing before a double door. An obsidian moon embosses the doors’ center.
Amenopheus shakes his head.."Such a waste? But what was wasted?"

Again Jair tries to put her librarian’s skill to help her comerades.

Assuming that Liminy casts read magic, he realities that the scroll has a "heal" spell upon it.
Amenopheus nods his thanks to Jair. "Memories, or feelings of memories... come back to me. It is as if I have been here before, but I have not. They are not exactly like the sage jewel memories, but older and fainter."

Liminy does a quick scan around the room and then heads across the bridge. Which tilts suddenly dropping him into the pit below...
While a 36 would find the trap, you do have to be searching the right area, and a quick once only is not really a thorough search, which would take a move action for each square, which ends up taking a lot of time.
I assume you are casting feather fall?

We seem to be in 3 different rooms. None of us have trapspotter so my understanding was Sir Godfrey was our frontrunner into new rooms. If he crosses the bridge and falls then yes Liminy will react by casting Feather Fall on the party. Actually I think you meant Numair who may be suffering from bouts of suicidal bravery.

In the pits below are hundreds and hundreds of skeletons with sharp bones that would surely have been painful to land on. Numair's quick thinking allows him to avoid that fate. However he feels another wave of weakness come over him as he does so.
Feather fall cast. Can you give me another Fortitude save after the feather fall is cast.

Liminy hands the scroll of Heal to Jair since she seems to be really concerned about the party's well being. Liminy moves into each room after a couple of party members do. He then casts detect magic and does a cursory search.
"We may want to be sure every room is safe before we spend more time cataloging the dead. Maybe she kept notes that will speed up our search."

Looking down, Theodore can see hundreds and hundreds of (inanimate) skeletons.
The bridge has quickly swung back into its normal orientation.
Jair, Numair is on the other side of the bridge at the moment, or possibly flying over the pit if his icon is to be believed, are you crossing the bridge to get to him?
Liminy, once he reaches the bridge room, detects a couple of magical auras across the bridge, one on each statue.

Those bones in the bottom of the pit look... sharp. It would likely be pretty painful crossing the mass of skeletons.
