Actually, the faction missions don't give prestige anymore. There's actually a secondary condition to be fulfilled that's usually centered around being a good Pathfinder.

I've tested including the faction missions in the first session and didn't add it in the second. I feel they get you somewhat of the rails, and make it somewhat more personal. They're completely voluntary. Do remember that for some faction missions, the success or failure entirely depend on a single dice roll, which isn't really fun.
Osborn checks the room and stands before a dwarven warrior "Tar Taargadth". He takes out some paper and charcoal and starts copying the design. DC 12 sleight of hand not to ruin the paper. I assume you take 10 and auto-succeed.
Nobody else seems to find something of interest.
The door itself doesn't seem trapped. If you open it, you see a musty storeroom, filled with boxes and crates stacked in disorganized piles, some only a few boxes high and others reaching all the way to the ceiling. Small puddles stand on the floor, and the occasional drip of water echoes in the darkness.
A single unlit oil lamp hangs from a bracket to the right of the northern door. A wooden sign on a door in the western wall is marked “Scriptorium—Quiet Please.”
In the center, there seems to be a plant growing next to one of the stacks. Realizing that it shouldn't be growing there, without sunlight, you think it might be some magical creature and prepare for its attack.

Korvan moves 30ft to strike at the creature with his falchion,,,

Longspear moves into the room at a run, beginning to circle around the thing's rear. He thrusts his spear into the plant!

Sadly, his spear slips right by the thing and misses entirely.

"Well..another door. A hidden one this time...seems worth exploring. Osborn, can you check this one to see if it's save to open as well?"

Korvan stands impressed by the show of strength from Thran.

In an impressive show of strength, Thran shows his fellow half-orc how to open a blocked door.
The door opens to a large bed of fungus growing on the floor. A particulary dense and slimy mat of mold was blocking the door. The 20-foot-by-20-foot eastern portion of the room is covered in it. Difficult Terrain, area shown on map. As you've opened the door, a wave of cold washes over you.
The chamber itself contains several tall wooden bookshelves reaching to the ceiling, almost bursting with the weight of books and scrolls filling the shelves. The shelves and their contents are encrusted with thick growths of brightly colored fungus and glistening mold. Many tomes have fallen from the shelves, their open pages forming a base for more fungi and large mushrooms which carpet the floor. The air here is damp and close, and several of the fungal growths pulse with an eerie purple light that dimly lights the room.

..as he picks his nose, blinks his eyes and then continues to stick a finger in one of his ears to clear out the wax build up..oblivious to the world around him.

As you enter, the purple mushroom (which is as large as a halfling) starts making a loud screeching sound. You do notice it is stuck on the floor, in contrast to the plant in the earlier room.

Thran is glad he still has a finger stuck in one of his ears as the shrieking starts and then tries to remember what he knows about what he's seeing.
