After reading both again (this one is a bit tricky), I don't see any reason why they would not work together. You are using a magically enhanced bow to create non magical arrows and the enhance arrow ability makes the arrows magical. The only problem I can see is a possible interpretation that the Enhance Arrows ability only applies to physical arrows and not magically created ones (expect table variation situation).
Please do not take this as "law", I hope to see others weigh in on this question as I am considering it myself for a character or two. Who says you don't learn something new every day.

Yes, they work together. However, remember that duplicate abilities do not stack. In particular, an arrow fired from a +1 endless ammunition longbow deals 1d8+1 damage, even if it was enhanced by an Arcane Archer.
Personally, I think the endless ammunition longbow is a waste of money. At the very least, it costs 18,375 gp for a +1 endless ammunition longbow. A +1 longbow costs only 2,375 gp. You are paying 16,000 gp so that you don't need to buy arrows anymore? A bundle of 20 arrows costs 1 gp. To break even, you would need to fire the bow 320,000 times.
