Obviously we are talking about the GM allowing something that isn't normally permissible.
Having said that, those two deities' Exalted boons aren't particularly synergistic, and Desna's Exalted boons are pretty "meh" in general, so I don't see any balance issues if you are just taking the Deific Obedience feat. If you're thinking about using Diverse Obedience things do get more interactive - like Desna's obedience initiative bonus being affected by Chaldira's 2nd Sentinel boon. That specific example isn't particularly egregious, but if you had Diverse Obedience I'd limit you to one deity's boon each time you got to choose (i.e. you could take Desna's 2nd Evangelist boon, but you wouldn't get any of Chaldira's 2nd boons). Ditto for Evangelist or Sentinel Prestige Classes: only one boon of each level.

Feats can't be taken twice unless they specifically say so
You can't take Deific Obedience twice same as you can't take Dodge or Toughness twice.
That is actually not true. Technically, there is no rule against taking the same feat multiple times. The actual rule is "If a character has the same feat more than once, its benefits do not stack unless indicated otherwise in the description." So you can do it, but having the same feat more than once does absolutely nothing for you (unless the feat says otherwise). This is probably only relevant if you obtain a feat you already have as a bonus feat and want to retrain one of them.
But this isn't the rules forum, so if you can talk your GM into it, go ahead. Personally, I'd probably allow it, within reason anyway, since it is perfectly legal to take both Deific Obedience and Celestial Obedience (as they are different feats) so long as you worship both deities, in case you felt like doing both Desna and Black Butterfly's obediences, for instance.
