A number of questions.

Last friday and again tonight, my normal group will be missing players so I bought a few 2E society quests. I ran one last friday and the group really enjoyed it. So much so that they want this to be normal procedure when we are short players. My questions are as follows.

1. Can I after the fact apply credit for running this as an official PFS scenario.
1.1. Can you play official PFS at home?

2.The group all played pregens but they all liked what they played if we continue with this under normal PFS rules can they keep playing and leveling up the Pregens or do they have to make their own characters?

Assuming question 1 is a yes. What forms do I need to fill out and can anyone provide me links for quick access.

Note:None of the players currently have Org Play ID's I read in the quick start guide that I can provide them with one to use how do I do this.

There's no paperwork needed ahead of time to make an event PFS legal. Eventually you're going to need to create/report the event and make sure everybody has a PFS #.

You can play it on a train, you can play it on a plane. You can play it in your house, you can play it with a mouse.

They'll need to make their own characters eventually. There's no version of the pregens at level 2, they don't engage with the Pathfinder Society School system. etc. Nothing wrong with basing them off the pregens though.

Players can create their own Paizo.com accounts and register for #s.

Or you can go to My Organized Play

From there you can go to the GM/Event Coordinator Tab and click "Create Your Event" (You'll need to do this eventually anyway to report the event)

Once you're done with that go back to the page linked and clicked "Reserve Ten More Organized Play Cards" and then you can provide the cards/#s to the players.

1. Yes, or at least, it was yes for PFS1. This happened to me.
1.1. (don't know, but interested in the answer)

2. They can't level up the pregens, but they can keep playing the pregens and saving the credit towards their future characters.

3 and 4. If you go to My Account -> Organized Play -> GM/Event Coordinator, there are buttons to Create an Event (and an option to Report a session after you've created an Event), as well as to Reserve Ten Organized Play Cards (to which you can assign players).

It may be advantageous to ask people to register for an account on their own (they will have to come to paizo.com and sign up for an account, and then register for their own PFS ID). The AcP that they earn will (eventually) need to be purchased on the site, and they have a way to make sure that their characters are getting assigned the credit they expect (there is a significant potential for transcription errors between handing out a physical Chronicle and the credit showing up online).

Achievement Points.

The system isn't quite ready yet but eventually you'll be able to spend points you earn from playing/GMing to access new things and some other stuffs.

Things to spend points on.

You'll basically get 1 point per xp on adventures you play with the following modifiers

x2 for GMing
x1.25 for Premier Events (Like Conventions)
x1.5 for Premier Plus events (Large conventions ~75+ tables)
