I've been working hard for a few months to get ready to launch this campaign, and I want to make sure I've incorporated as much of the scattered information about Korvosa as I can. Here are the resources I've used so far.
Curse of the Crimson Throne Hardcover (plus individual issues)

Academy of Secrets
Horror on Hook Street
Inner Sea Intrigue (Jeggare Museum as Library Research stats)
Inner Sea Magic (Acadamae as Magical School stats)

I know there are some PFS scenarios set in Korvosa that could be useful (I have one--# 8-01: Portent's Peril, which fleshes out some locations)
Any other ideas of books or adventures that flesh out the city or its inhabitants?

It may not be what you're looking for but Legendary Games did third party plug in adventures for CotCT that I used and my group seemed to have fun with. I would watch out for the creature called 'The Tongue' in Hero's Blood though. It's a kind of sketchy encounter. Links below:

The Harrow Handbook: This player companion might be worth looking into depending on how far you want to go into harrowing. Considerate implicating everything you Harrow into each individual adventure. Similar options like this already exist in the adventures, but unless you specifically rig the deck you're going to draw different cards.
Korvosan Guard: Materials for joining the guard appears on page 443 of the hardcover. It recommends Pathfinder RPG Ultimate Intrigue. This is a good option for if you need to offer extra rewards or link the characters together beyond Gaedren Lamm.

Castles of the Inner Sea has a full description of Citadel Vraid, the headquarters of the Hellknight Order of the Nail that's near Korvosa. It also includes stats for a typical Signifier of the Nail (a Hellknight with sorceror levels) and for Mistress of Blades Maidrayne Vox, a centaur Hellknight general. Hopefully the PCs don't get into too much trouble when the Hellknights impose martial law in Korvosa, but if they do, this could come in useful :)
Pathfinder Society Scenario # 4-16 ("The Green Market") details some other useful locations (the Green Market, Skaldwood) and introduces some NPCs (like Zeeva Foxglove and Telmayne Fire-Eyes). The mission is Shoanti-themed, and I incorporated it nicely as a little sidequest since I have a Shoanti PC.
If you want the PCs to meet some allies if/when they travel to Harse or into the Cinderlands, there's a Harse-based group of friendly dwarven adventurers named the Kodar Kneecappers in the Rivals Guide. I might do something with them.

* Pathfinder AP issue # 100 has a new NPC (with pic and stat block) for each of the previous adventure paths, including Curse of the Crimson Throne. The new NPC is a member of the Gray Maidens.
* It's perhaps not likely, but if the PCs venture to the nearby town of Palin's Cove, a 1E Pathfinder Society scenario (# 4-8: "Cultist's Kiss") is set there. I'm playing through it right now, so I haven't read the scenario and can't be more descriptive about what types of info it has about the town.

There's also the Academy of Secrets 3e module, based around the Breaching Festival and set to take place after the party returns from Scarwall (if you include it).

My gaming group and I finished this campaign about a year ago, I added all the items listed above as well as a PFS adventure that brought the players to Citadel Vraid to recover someone.
I changed some of the parameters around but I focused on having the entire campaign with a few minor exceptions in the city itself. A short mini-adventure out of the city and back again they came.
pretty much got rid of book 4 and 5 and changes the final scenes in book 6 and placed it back in the castle.

A few other resources some folks might find useful:
* The Belkzen, Hold of the Orc Hordes book in the Campaign Setting line incorporates Scarwall and Kazavon's history, and adds a related site called the Screaming Tree. It would definitely be useful in Chapter 5.
* I recently listened to the Pathfinder Legends audio adaptation of Edge of Anarchy. It was great, but more to the point there are some differences in the way that the plot points were presented that I honestly think are better than in the original. But it's a pretty close adaptation, and some of the music and speeches could be played during a session.
* Another PFS scenario set in Korvosa is # 4-18: The Veteran's Vault. It takes place almost wholly in the sewers and doesn't tie into CotCT at all, but one could harvest some of the encounters or use it as a side quest.

The Pathfinder Tales novel Lord of Runes has several chapters that take place in Korvosa. It's set after the end of the AP, but the flavourful descriptions of several locations and NPCs (Vencarlo Orisini, the Acadamae, drake vs imp fights, and much more) could be extremely useful. Plus, it's a great novel!

I've actually finished with this AP and I'm scouring my sources to prepare for Second Darkness, but I keep coming across Korvosa stuff I missed :) Two things:
* The Pathfinder: Origins hardcover comic collection (Volume 4) has a two-page spread on the Jeggare Museum along with a short encounter set at the museum.
* The Pathfinder: Goblins! hardcover comic collection has a two-page spread on a new Korvosan NPC named Gribbet, a really fun goblin information broker.
