I'm not surprised that the FLGS made the choice they did.
Distributors get a much larger discount percentage than 40%. Usually it is in the 55% to 60% off range depending on the manufacturer. Most retailers get their stuff in the 45% to 50% off range.

Alliance actually has the discount on the MSRP given to stores documented on their site for anyone to view. Looks like it is currently 40%-50%.

I trust Lisa's experience in the industry and wouldn't expect her to provide documentation for her numbers, but I appreciate that Cpt_kirstov took the time to find and share an actual policy for a more concrete idea of terms that FLGSs have with a distributor.

Yeah, while I trust Lisa to have her thumb on the industry, her sphere of influence is more what Paizo sells to the distributors for and MSRP. Having been a FLGS employee in the past, I knew alliance had that page, so I backed her up with a primary source. Note I also know that paizo uses alliance, so they could look up and confirm the prices in their system as well.... but as this was already forward facing I thought it demonstrated the point.
