Are you sure? They're both in the basement.
Anyway, I wouldn't be surprised if the gate gets used in this season..

I had my GM exclaim out at one point in Echoes,"Huh... Its a different gate." Apparently, the timelines don't match up in the scenario. Makes sense too since the gates do different things in each scenario. Voice's goes to not-Pluto and Echoes I believe is directly linked to the Dark Tapestry.

Both scenarios are sparse on details about the gate. I find the most likely explanation to be that they are the same gate and either observers have been failing their knowledge checks, or entities like the Devourer of Reason are interfering with the research.
Note that the gate from Voice doesn't go to Aucturn. It goes to the Dark Tapestry (just like the one in Echoes) but has attracted attention from Aucturn. The exact destination of both gates is, of course, unspecified.

I just double checked this and baring weird continuity changes that ignore what is written or something that they would have to explain in a new scenario it can't be the same gate. I completely forgot this but the gate is destroyed in Voice in the Void. It makes sense too considering that the whole entire museum is some sort of freakishly weird extraplanar space that is only barely explored.

If the PCs ask to see the newly discovered portal, Nigel leads them down into the catacombs, revealing a passageway hidden behind apparently solid stone. At the passage’s end stands a gleaming doorway, copper in color, inlaid with malachite, and covered with intricate arabesques. No obvious handle or lock is visible. Those who study the portal for more than a few minutes have the uncomfortable sensation that its decorations are slowly moving.
tall, free-standing, almost organic-looking archway carved from a strange, glowing blue-green stone stands atop a low dais in a wide alcove at the far end of the chamber. The center of the arch is empty, revealing the wall behind it, but the space occasionally flickers with curtains of starry darkness, as if somewhere else lies just beyond the portal.
It's a big museum to house not one but two gates to Lovecraftland!

... assuming we succeeded. I think I have two TPKs there, and because of the circumstances they're generally not recoverable.
But yeah, I expect the entire museum is a gate, linking to a special demiplane of arrogant elf curator clones. There has to be a source to repopulate the Nigel Aldains, since I can't see him surviving contact with Pathfinders by this point...
