Hello,
I bought the fifth expansion to the PACG Rise of the Runelord campaign and found that the card backs differ significantly from the previous sets. This creates a huge problem, since it's now rather obvious when the Henchmen etc. can and can't be the top card of a location. How do I go about getting a replacement?

That is most likely due to Paizo going to a Different Printer for the Card game.
Rise of the Runelord originally started of being printed in China, but then they went to a US based Printer.
Look and see where your Box set and Adventure Decks 1-4 were printed in, if it is the US then it should be easy to track down a US printed version since that is the current print. If they are China that you will have more difficulty, you will have to track down a store that still has some old Printed version of them.
I am unsure if Paizo still has any of the China Printed versions.

This does sound like what Dragnmoon is describing, and I'd encourage you to read through the post by our Chief Operations Officer about it here. He explains a bit of the reasoning for the difference, and the thread has some good suggestions for various fixes which should help with gameplay.
The game is cooperative so it should still be playable even with color differences. However, if you do feel that the cards you received were affected more severely, please send pictures of the color difference to us at customer.service@paizo.com so that we may review them and see how best to remedy the situation.
