The AP states that basic/elite boons/banes are removed from the game in the "normal" way. How should this work with ever changing groups in stores? For my home play, this is not a problem. Imo the way things were handled in Season 0 was easier.
I'm not sure what you mean. This hasn't changed from Season 0. So why would it have been easier? The normal way (for Organized Play) is described on pg 9 of the Guide. The description is basically the same and from Season 0.
If you have two groups that are playing at different levels (one has basics and/or elites removed from a certain level and the other group has none) then you, as an organizer, have to track that for your set of cards. There are accessories that are on BGG that will help. But this has not changed since last season.
So, again, I'm not sure what you mean.

Last season the rule book had an option to just outright remove all cards with the basic/elite trait when you hit adventure 4.
Purge Basics and Elites by Adventure Deck: Each season’s Adventure Path tells you when and how to begin removing cards with the Basic and Elite traits from the game. To make things more interesting and to help you remove the right cards faster, when you add a new Adventure Deck to your game box after adventure 3, remove all cards with the Basic and Elite traits with adventure deck numbers at least two lower than the adventure deck you just added. (Treat the set indicators B, C, and P as zero for this purpose.)
This was last season's guide book. After Adventure 3 (and onward), you remove all Basic and Elite trait cards at least 2 lower than what is added.

This is from this season's guide book. After Adventure 3 (and onward), you remove all Basic and Elite trait cards at least 3 lower than what is added.
So the difference in the guide is that one is 2 lower and now it is at least 3 lower. But the method is the same.
How is this different in methodology?
We're talking the Adventure Card Guild. So you have your Rulebook for the game then the Guide which is on top of the Rulebook. So if something isn't mentioned in the Rulebook (for Wrath) but is specified in the Guide for Organized Play, you use the rule in the Guide.

Okay, I'll try to be more precise on this
After you finish Treacherous Waters, at the beginning of each new adventure, when you add a new Adventure Deck to
your game box, remove all cards with the Basic or Elite trait
that have adventure deck numbers at least 3 less than the
adventure deck you just added. (Treat the set indicators B, C,
and P as 0.) Do not remove Blessings of the Gods.
Compare with the text from Season 1:
After you begin Adventure 3, when you would banish a bane that
has the Basic trait, remove it from the game; when you banish a
boon that has the Basic trait, you may remove it from the game.
After you begin Adventure 5, do the same for cards that have the
Elite trait.
Since the card overrides the rules (havn't read the latest version yet), you would have to apply the AP-Card and not what is written in the guide. This means you are removing cards in the same manner as in non-OP-playing.

Okay, now I understand.
There are two methodologies for banishing Basic/Elite cards: On-the-Fly and by Adventure Deck. It sounds like in the Season 1 text, it is talking about when you would banish a bane that has those traits which sounds closer to On-the-Fly.
We should have some clarification on the AP text. It doesn't talk about boons, just banes. And it doesn't follow the rules set in the Guide (which gets updated for each Season).

The text on the AP card is the "default setting." It allows people with consistent play groups to manage their box in the traditional way.
Non-traditional options are presented in Guide, in the "Preparing the Game Box" sidebar on page 9. These options don't conflict with the text on the AP card—it works in conjunction with them.
