Does The New Unchined Ruling Affect Homunculist?

Since new Summoners can only be of the Unchained version, how does that affect feats and archetypes that grant evolution points, such as Homunculist Alchemists?

The general rule of thumb seems to be that only the classes that actually have those new versions use the Unchained rules. Not anything else that has abilities that are derived from those classes.

New summoners can only be the Unchained version. Existing summoners that meet the criteria are still played as APG summoners, including appropriate archetypes and abilities.

If existing archetypes are incompatible with Unchained Summoners, then they may not be used. Feats should be ok, but as always, check the Additional Resources.

Worst case, the homunculus familiar counts as an eidolon with no particular subtype or base for for the purpose of qualifying for "unchained" evolutions. I don't think PFS has clarified which set of rules non-summoners should use -- but it could be the Unchained rules if the Additional Resources document only allows APG derived summoner information for grandfathered summoners.

Most, but not all. The Homunculist is a legal alchemist archetype according to the Additional Resources page.

To help clarify here is the Homunculist archtype.

Each time the homunculist gains a level, he can change his familiar's evolutions. These evolutions stack with those from the Evolved Familiar feat.

The homunculist can select the Evolved Familiar feat as an alchemist discovery if he meets its prerequisites.
