Ok, so am I wrong or are their some errors in the stat blocks.
He only has a +2 Greatsword, BAB 10, Str 20, Weapon Focus, Weapon Specialization, Weapon Training +2
So he should have +2 Greatsword +20/+15 (2d6+13/19-20)
The Thugs are listed as +1 Rapier +7 (1d6+3/18-20)
They have +1 Rapiers, BAB 4, Str 15, Weapon Focus
So they should have +1 Rapier +8 (1d6+3/18-20)
He only has a +1 Greatsword, BAB 5, Str 18, Weapon Focus, Weapon Specialization, Weapon Training +1
So he should have +1 Greatsword +12 (2d6+10/19-20)
Am I missing something or are the stats wrong?

I have no special insight into this, but what may have happened is based on Sniper being a very early season one release. Perhaps it was originally written using the v3.5 rules and was converted when the PFRPG rules were published. Trying to convert the stat block rather than create it from scratch may have introduced some errors that were not caught if the original version had already been through development.
When PFRPG was fresh and new, I think a lot of us, even developers, were over-looking some of the nuances of the differences between the two systems resulting in errors.
Also, the scenario may have required a hectic push through development/editing/etc to have it ready for a GenCon release. We know that Paizo is extremely busy in the months leasing up to the con and perhaps the scenario was given less focus than some more important material like the Core Rulebook, AP, or other revenue-generating product lines.
