I am slightly confused about when i actually get out of subtier gold and when i get the normal value?
I thought i get it whenever my character level is not in the played subtier, but then i had the following happening:
I was playing a 1-5 scenario as a level 3, because all other players were level 1 or 2 we played the 1-2 subtier. How much gold do i get for finishing it?
I thought i get ~1100 gold for playing out of subtier.
My GM says i get ~500 gold because i actually played the 1-2.

If your level is not in the subtier played, you always always always always always get the out-of-subtier gold.
To be nit-pickingly pedantic about it, you always get appropriate out-of-subtier gold.
If you're playing in a Tier 1-7 scenario, at subtier 3-4, character of level 1 or 2 will get the average of the subtier 1-2 and subtier 3-4 gold, characters of level 3 or 4 will get the gold for subtier 3-4, and characters of level 5, 6 or 7 will get the average of subtier 3-4 and subtier 6-7 gold.

You get out of Tier gold, the primary point in OOT gold is for people playing down (like you) to gain more gold.
If the PC’s level is not within the subtier played (such as a 1st-, 2nd-, or 3rd-level character in Subtier 4–5), circle the Out-of-Subtier gold value
You were not in Tier 1-2, you get Out of Tier gold.

Related question - if you don't get full gold in a scenario (due to retreat or whatever), how do you work out out-of-tier gold in a season 0-4 scenario?
I can see arguments either to pro-rate the amount lost for the encounter or to deduct the amount given in subtier for the encounter.
I'd favour the second method for ease of calculation, consistency with Season 5 and because some possible losses represent gold paid by the characters, which clearly should deduct the actual amount spent.

You average the amount for the high and low for the encounter and remove that amount. The issue with losing high tier amount if your OOT causing you to end up with negative gold already came up and that is what the leadership has said should be done to avoid that issue.

That post from John Compton (dated August 10, 2013) is not a specific clarification to the text in the Guide 5.0 (current update September 27, 2013) saying that you are supposed to average the amount of gold in each encounter when adjusting missed gold for Out-of-Subtier PCs.
It appears to be what John was considering to implement, but it does not read as a clarification. And based on the dates, I don't think it should be considered as an official clarification to the text that is currently found in the Guide with the latest update listed as 9/27/2013.
If the PCs failed to earn any of the rewards listed for an encounter, deduct the amount listed for the applicable subtier from the value circled in area F. If the resulting value is negative, use 0 instead.
There is no mention of this issue in the PFS FAQ and I am unable to locate the Clarification Thread as it has not been stickied for months and I can not find a link to it.
I believe the current correct method is to follow the text in the latest version of the Guide until such time as an official clarification is made. I do not see John's text in the linked post as enough to be an official clarification on this issue.

Humm...odd that it wasn't updated in the latest revision...since this being an issue was already accepted by John. You play up OOT, miss one encounter and now you get no gold seems extremely harsh for being the nice guy and playing up. There is already a LOT of pressure under the current system to play down as it is. This would make this bully issues much worse. Sigh...well with this ruling, I expect to have some even MORE unruly tables in my future it seems.
