Ideas for my own creation - Dead Mans Cove

I'm in the proces of creating a Pathfinder adventure for 1st level. I'm taking ideas from Smugglers Shiv, and pirates of the carabian. Its the story of a island. Dead Mans Cove, a Island distant, where no man have traveled and lived to tell.

The island has one city. The pirate city of "Revelations" (think Tortuga) and its inhabited by the Pirate king along with any pirate who seeks shelter. Along with this, a mix of shipwrecked survivors and escaped slaves from the city has formed a resistance in the jungle, fighting against the city walls of Revelations.

The pc's will arive Elder scrolls style, in the cell of a prison boat, they are knocked out by a storm, when they awake, the ship is abandoned and sights of fighting. As they explore the island everything becomes apperant and they have to find a way to get theyr ship back, (after it disapeares upon entereing the island, again in a mysterius storm) and find a crew.

So what i need advice for is the following....

-Give me some interesting ideas on what the main jungle part of the island is going to contain?.
-How much "sandbox" capabilities should i give my players?
-What kind of motivations should i give the players to have them sandbox, and just not try to sneak into the city, or worse...attack it?...What kind of warnings can i give them so they DONT attack the big scary pirate guards of the city gate xD ?...
-What is your guys experience to give people motivation to do small and side quests?....

Any kind of Advice would be great..
