Any of the pit spells with the ectoplasmic metamagic feat or rod applied would open them up for some pain.
A horizontal wall of stone... Also cast with above ecto meta would at least protect you.
Basically you need to get creative and that ectoplasmic feat will let you bring forth you plans.

Pit spells are an extradimensional space so that won't work. Stone shape might. Can something like wall of force stop them as it is force.

Incorporeal creatures will stay in the ground/object and cast spells that don't require line-of-effect at us. Wondering if there was a way to force them to come out?
There totally needs to be a 'holy ground' spell that temporarily consecrates an area of ground, and makes it burn incorporeal undead like holy water while they are moving through it!
Otherwise, perhaps just dumping a flask of holy water into a 5 ft. square could cause any undead incorporeal creature rising up from it (and therefore passing through the holy water) to take holy water damage, for as long as the water remains 'holy.' (That round only? A minute? Who knows!)
A generous GM might even allow the effects of holy water to seep into the ground (or wall it is splashed upon) and cause any incorporeal undead hiding under that 5 ft. space discomfort, forcing it to make a Will save or flee the temporarily 'blessed' ground (most likely into a different adjacent square, unless all surrounding squares have also been doused...).

I'd hate to play under your GM. Is he pulling this same trick often? It's kind of a cheap shot, if he is.
Meantime, the incorporeal creature can only sense opponents in squares adjacent to its own. Any chance it will run out of spells/spell-like abilities, or is there room to get around the AoE for the spells it is casting?
My feeling would be, if there is room to get around the AoE, you could try to just get around it. After all, while it is in the floor, you have total concealment from it. That's why it's casting those area effects, and I presume your GM knows that even though they are area spells, it still needs to know basically where to center them?
