Hi all. I know this has been discussed and answered, but I cannot find anything definitive in my searches and it's not in the FAQ that I can see. Unless I'm still asleep...
Under the new guidelines you receive 1 prestige point for completing the scenario and one for "completion of the overall mission", i.e. faction mission.
For scenarios that have 2 faction missions which of these is true:
A) You must complete BOTH faction missions to receive 1 prestige award.
B) You must complete ONE of the two faction missions to receive 1 prestige award.
I'm not trying to argue which method is better, I'm just trying to get a definitive answer. I've received conflicting responses from folks I trust. In a perfect world this should be in the FAQ I think. If it is and I missed I apologize in advance! :)

B is correct...and if you complete BOTH faction missions you gain the 2 prestige points for the scenario.
For scenarios that have 2 faction missions, 1 faction mission is considered THE faction mission. The other faction mission is then considered THE overall mission for that faction. So, it's possible to have 5 completely different overall missions for those scenarios.

This is the correct one. It is covered in detail on page 25 of the Guide to Society Play.

For characters using the standard advancement track, one of these should be considered the faction mission and the other the success condition for the scenario, maintaining the 2 Prestige Point maximum.
So basically, one of them becomes "absorbed" into the "completing the scenario requirements" and the other becomes a faction mission. Technically, BOTH are still required to get the full 2 prestige available.

These scenarios all include two faction missions. For characters using the standard advancement track, one of these should be considered the faction mission and the other the success condition for the scenario, maintaining the 2 Prestige Point maximum.

This. Eventually, we will update Season 1 and 2 to run the same as Season 3 and the future. But, it will take some time.

So, previously there was the possibility of receiving 2 points even if we ultimately failed the mission. The only thing that has changed is you have to complete both missions and succeed with the scenario mission to receive both. I've got to say, knowing that some of the faction missions seem directly contradictory to the success of the scenario mission they're in, I don't really get why that rule was even made.

How many scenarios have you GMed? There are ones out there that have cause some player angst.

Only a few. Now, I've heard of a few individual scenarios where the faction missions seem to conflict with each other, but this is the first I've heard of any conflicting with the main mission. Can you give me an example?

As I recall, there is only one active scenario that still has two faction missions that are in direct opposition. I would have to review my records to remember which one that is. There are a few that could be in opposition (faction vs. faction or faction vs. scenario) if the player takes certain actions, but can be completed without such conflict.
In summary...
For season zero scenarios, you earn one prestige point for completing the printed faction mission and the other for successfully completing the primary mission of the scenario.
For season one/two, you need to complete both of the two faction missions included with the scenario. Thematically, one is referred to as the "success condition." Technically, there is no Fame/Prestige penalty for failing to complete the primary mission of the scenario.
For season three, one point is earned from completing the faction mission, the other from successfully completing the primary scenario condition.
