The majority of the minor deities are allowed in PFS organized play. The Additional Resources page does not list the gods from Faiths of Purity and similar books because said divinities are already allowed by Gods and Magic and the Inner Sea World Guide. Check those two books first to see if your divinity of choice is listed.
I can't think of any exceptions off the top of my head, so you should be in good shape.
As I understand it, a character may change alignment or patron between scenarios. I seem to recall that if you're a character that relies on a divine patron for class features, you must secure an Atonement spell to keep your abilities. Any deity-specific traits or abilities are lost without gaining a replacement.

Gnomes really have so few gods of their own, is there a reason the gods of illusionists (Sivanah) is not PFS allowed? Seems random considering most of the other illegal choices are Demon Lords or Great Old Ones. Perhaps she's secretly a demon lord? ;)

All gods listed in the tables on pages 229, 231, and 234. These include the Empyreal Lords, The demon Lords, the Devil Lords, and the Four Horsemen along with a sprinkling of other divine entities to worship.

Where did you see that Sivanah's not allowed? She's listed in the inside front cover of Gods and Magic, and the Additional Resources says that all those dieties are allowed.
