I know this is a little...out there and WOULD require a little work. But how about you make it so that walls, doors and overall floor plan SHIFT around in Harrowstone? I mean it's so much reading like Rose Red or some other place...and it would be WELL within the Horror genre.
I just want some thoughts honestly.

Personally, I'd avoid this on a large scale; Rose Red's activities can be attributed to the almost genius loci nature of the house. Without spoiling anything, Harrowstone doesn't have that perk.
Small scale confusion (Cell 2A shifting to where Cell 2G should be, adding removing doors, etc.) should be easy to execute -- especially on the second floor and dungeon. Rearranging the first floor will take a few minutes, but could really impress/spook if done correctly (on paper and during the session).

Eh I guess I just think with the nature of Harrowstone...and the fact there's a goodly number of precedents for haunted places shifting stuff around; While it might mean more work for me, I'd like to give a shot. I'm not suggesting do it ALL the time. But for Harrowstone and it's haunted nature, I just see it a tad differently.
Plus it would REALLY confuse and slightly creep out the players involved.

Instead of altering Harrowstone, instead add a haunt that teleports people to other rooms when they pass through a doorway.
I think we might actually do that, since it's pretty cool.
Very cool - there even was something like that in Harrowstone at one time.
The pro is that players can get spooked real quick when they find themselves alone - takes them right out of their comfort zone, especially if they are playing a PC who is specialized and relies on others..
The con is that in the wrong spot, PC death can result if they wander into an encounter balanced for a full party. And there's the usual sluggishness in real time whenever a group splits.
With the right group dynamic it can be worth it. Rock that out!

One of my favorite Hackmaster modules did something like that. There were three rooms in the dungeon, and each one had an unnoticeable (or at least, it was extremely difficult to notice) teleport trap that would send the party to one of the two other rooms. The three rooms were identical, and the hallways were arranged such that the hall layouts seen from the room doorways were also identical.
