It makes them able to understand language, for one. Also makes them generally more intelligent--a high level wizard's familiar is smarter than the average person.
That said, yes, the only major rules effect is skills; but it makes a big difference in how one roleplays the familiar/what they're able to do.

Can anyone explain to me the reason for the familiars int to go up?
Doesn't effect saves
They dont get featsOnly thing I can think of is skills and not sure that is all that helpful
Any light on this subject would be awesome thanks
Skills: For each skill in which either the master or the familiar has ranks, use either the normal skill ranks for an animal of that type or the master's skill ranks, whichever is better. In either case, the familiar uses its own ability modifiers. Regardless of a familiar's total skill modifiers, some skills may remain beyond the familiar's ability to use. Familiars treat Acrobatics, Climb, Fly, Perception, Stealth, and Swim as class skills.
- So, if you have a wizard pumping knowledge skills, the familiar gets them as well. this effectively gives the wizard 2 rolls (albeit one is at a penalty) to remember anything.
-Familiars also have exceptional senses, such as scent and blindsense. The amount of information the familiar can give to the wizard advances from "PANIC!" to "On your left!" to "12 o clock!" to "Boss, there's an individual 12 feet ahead and 20 feet up wearing studded leather armor and holding a short sword...do we blast him from here or let the fighter go first?"
