I'd figure I'd ask here because I didnt want to clutter the playtest forums. The three new classes released for the Ultimate Combat are called Alternate Classes of existing base classes, yet many of them have unique abilites that differ greatly from their original form. Do they work like Archetypes or what?

Nah, they are similar to archtypes but slightly different. They are very similar to another class but not enough to make it an archetype. They have small changes though still not enough to make an entirely new class.
Play it like you would an antipaladin. As if it were a new class but don't expect new archtypes for the alternate class.
Oh yeah, and Gunslinger isnt an alternate, its just a new base class.
Edit: and after reading that first paragraph I can't even understand myself. My appologies.

I think it's relevant and was just about to comment on this in the playtest forum.
The anti-paladin is an alternate class to the paladin, out of the previous releases. Mechanically, an alternate class completely replaces the abilities of the core class, with only these remaining connections:
When a character takes a level in one of these classes, he cannot later take levels in the other version of that class .. For the purposes of prerequisites or other effects, each of these alternate classes counts as the class that it is related to.
