If align weapon spell is added to a weapon with a command word trigger, is the alignment determined at time of enchantment or each time the command word is spoken?
each time the command word is spoken you get to choose since the command word activates the spell and the spell lets you choose the type each time.

Usually, you wouldn't crate a weapons that can cast a spell. Weapons are not spell-completion or spell-trigger items. For example, you need the spell Fireball to create a flaming sword, but that doesn't mean the sword actually casts Fireball.
So, if you create a magical sword and use Align Weapon during the crafting process, you will end up creating a sword with a built-in alignment.
Now, I suppose you could make it like you make a wand. Built in charges, or even unlimited charges, to cast Align Weapon. If you do that, the wielder becomes the caster (just like with a wand) and the wielder would decide the effects when he uses it.

I know there is at least one weapon (well matched pair) namely Whisper and Shadow from Carnival of Tears that have spells 3/per day, which is what I got the idea for attaching align weapon. My character has the feat, spell, and pile of gold to get the spell bound to my weapon. My group is not big on house rules so using existing game mechanics is the easiest way to get this done, is there a rule somewhere about aligning a weapon?

Not familiar with that. Are those weapons intelligent/sentient weapons by chance? Not that they have to be intelligent to grant access to a spell, but that's the usual method of doing it.

They are specific weapons but not intelligent, for your viewing pleasure.
