Hi there!
I am rather new to Pathfinder and do not have a lot of experience DMing (I did a little in 3.5 Eberron). Since I plan to start a campaign in Eberron under the PF rules, I could use some pointers as to which published adventures (3.5 or PF) work nicely in Eberron and are suitable for starters, as well as any general advice on playing PF in Eberron.

Making Eberron Pathfinder friendly? Well For the most part it really isn't that much of a challenge. Mechanically speaking the only thing you really need to worry about is perhaps giving slight modifications to the Artificer class, as well as the new races (Changling, Shifter, Khalaster, and Warforged).
I always say Artificers as a NPC Class. The only thing you need to change is perhaps the Hit Die, look into the orisions/early infusions. I'm not a pro with modifying classes so I will say something crazy so someone smart can correct it like Mirror Mirror, GIVE ARTIFICERS UNLIMITED INFUSIONS.
As far as the races I have actually used the changlings in my Home brew setting with the only difference is giving them the +2 to any stat, like all other human off shoot sub-races.
but seriously there is nothing else to worry about that I can think of just make sure Pathfinder rules trump 3.5 minor rules in Eberron.

Mostly, Pathfinder is just 3.5 with some rules variants. IMO it is compatible with 3.5, so I am confident I can use any 3.5 source material, Eberron or otherwise, with the Pathfinder rules and have very little difficulty.
You might want to download the Conversion Guide. It's free here at Paizo. It has advice on converting charcters, monsters, feats, spells, prestige classes, and magic items from 3.5 to Pathfinder.
I believe the Pathfinder Bestiary also has some info on converting.
As for me, I can pluck a monster right out of the 3.5 books and play it without converting them at all, mostly. You can use them with the same HD, same attack modifiers, same AC, and same special abilities, and your players will have no idea if you converted them or not. Now, the whole CMB/CMD thing comes up once in a while, so be prepared for that. And interestingly enough, Constructs got a bit of an overhaul in Pathfinder, which means Eberron's Warforged might get the same overhaul (and it might overpower them a little, so that will take some thought from someone more familiar with Eberron than I am - I merely dabbled).
Occasionally a 3.5 source will reference a skill that has changed, like Open Locks or Spot or Concentration. If you know the appropriate replacements in Pathfinder, you won't have to worry about converting that - you can just do it on the fly.
Classes in Pathfinder got beefed up, so you may want to find similar ways to beef up the Eberron classes. Some races too, come to think of it.
Which leaves characters (NPCs).
You can convert them a lot or a little. Me, I just use them as printed, adjusting the names of their skills as needed but using the same values (a rogue with a Spot skill of 15 would have a Percaption of 15 when he tries to spot things). I probably nudge up their HP a little, since Pathfinder seems to be like that sometimes.
Spells are somewhat different between 3.5 and Pathfinder, especially the Save-or-Die and Save-or-Suck spells. Be aware of the difference and don't let an unconverted 3.5/Eberron spell break the system.
All in all, it's really easier than it seems, and after a couple sessions you'll probably have the hang of tweaking the differences on the fly. Read your material in advance and make the tweaks you need before gametime and things will seem even smoother.

I could add to the above responses :
Since Pathfinder ajusted racial ability modifiers (Such as Dwarf getting +2 WIS and CON, -2 CHA, opposed to 3.5's +2 CON, -2 CHA)...
You could consider these as replacements. Then again, your pick.
Warforged : +2 STR, +2 CON, -2 WIS, -2 CHA
Shifters : +2 DEX, +2 WIS, -2 INT, -2 CHA
Changeling : +2 to any one stat
Kalashtar : +2 INT, +2 CHA, -2 CON

I'm working on converting the "Second Darkness" AP into Eberron, mine will have quite a number of major changes, including a polymorphed tarnished bronze dragon as a major enemy and I'm skipping a few of the AP voulmes completely, because they aren't Eberron-friendly. I'd be happy to send my notes!
How many Eberron books do you have? (I think I have the whole set now...)
I have Shackled City, but haven't looked at it much. Still trying to finish the first conversion. Shackled City is very demon-oriented, and there are no demons in Eberron. The daelkyrs' allignment is LE, and they have the same subtypes and alignment as devils. That said, it's probably a major pain in the hinney to change all the demons in the AP over. Luckly in Eberron, we have the Lords of Dust and the Rajahs. The Rajahs are said to be Demon Lords in a few sources anyway, and the worshippers of the Lords of Dust and cultists of the Dragon Below are probably CE in alignment anyway, the ECS should have samples of cultist for both, as well as write-ups. For the location, I'd use the Demon Wastes. The city of Ashtakala is detailed in "Explorer's Handbook" and looks really cool. Since little is written about the Demon Wastes and it is a place rarely ventured to by mortals, you'll have a mostly blank slate.

Personally, I think warforged as they are in 3.5 is fine for Pathfinder. Funny enough, the one thing that really limited warforged was that they had Fighter as a favored class - with that gone, they're probably a good PF race. I'm curious why you gave both warforged and shifters to -stats, since to my recollection, no other PF race has those.
As for classes, Artificer will be your biggest problem, simply because one of their biggest class abilities - the crafting pool and ability to "disenchant" items - is no longer around. Find a way to replace that and they should be fine. Mind you, I have no idea what you'd replace it with ;p.

Things I would brush up on:
1. Concentration checks.
2. Incorporeal.
3. Grappling (especially size classifications)
There are a lot of feat differences (for example cleave)... and quite a few spell differences as well.. . Not major but .. will bite you if you haven't looked at them. For example black tentacles, grease.
