If the you wish to customize the creature with new feats, you can reassign its other feats, but not its bonus feats.
So yes, they are in addition to normal HD feats. If you don't want to go through the hassle of picking new feats due to the PF rules of a feat every odd level, you are perfectly fine just counting the bonus feats as those regular feats. It depends on how much tinkering with the CR you want to do. Most monsters can be used just by adding CMD/CMB totals and run as is, as long as you understand they will be weaker than you might expect. Feat customization is the easiest way to powerup a monster to challenge your players and give them unexpected challenges.
