In the Pathfinder Beta it says Magic Weapon can be used on a monk to give them the enchantment bonus, as such I was wondering if the same rule applied to permenantly enchanting a monks "unarmed strike"?
Even in 3.5e Magic Weapon could be used on a monk's unarmed strike. This doesn't seem like it's a change from 3.5e. A monk's unarmed strike counts as both a manufactured weapon and a natural attack and can be enhanced by Magic Weapon and Magic Fang spells in 3.5e (the effects don't stack).
I haven't read the Pathfinder rules on it but you should check the spell description for Permanency to see if Magic Weapon is one of the spells it can be applied to in Pathfinder RPG. If so then I'd say yes, it can be applied permanently to a monk's unarmed strike.

Going to rephrase this a little.
The text for Magic weapons is as such:
Magic weapon gives a weapon a +1 enhancement bonus on attack and
damage rolls. An enhancement bonus does not stack with a masterwork
weapon’s +1 bonus on attack rolls.
You can’t cast this spell on a natural weapon, such as an unarmed
strike (instead, see magic fang).
Specifially - A monk’s unarmed strike is considered a
weapon, and thus it can be enhanced by this spell.
Would the feat Craft Magic Arms and Armor be applicable to a monk's unarmed attacks?

A monk's unarmed attacks are treated as both manufactured and natural weapons for the purposes of spells, so yes, Magic Weapon (and Magic Fang) would work on his unarmed attacks. Along with their greater versions.
While Magic Weapon is not usable with Permanency (that would put quite a few of my better Crafters out of work enchanting weapons), Magic Fang (and Greater Magic Fang) are. It is 2,500 gp to permanently keep Magic Fang on someone, and 7,500 to do the same with Greater Magic Fang. I highly recommend that you have a higher level Druid, or whoever prepares the Magic Fang, cast the initial one if it is Greater, to enhance the enchantment bonus. Beware of those with Dispel Magic and a high enough caster level however, as it would be an expensive buff to lose.
And no, you cannot craft magic arms and armor your body. That's why my followers make thousands off of those Amulets of Mighty Fist.
Though I do admire your desire to make your entire body magical.

I allow a feat for monks called Body As Armor. Once you take it, you can add enchantments to your person (at a cost of 1.5, not x2 for being slotless since monks are gimped in AC) as if you were wearing armor. All the normal rules apply anyway, so you're epic if you have +7 or more in magical bonuses and effect. Just watch it with splat book powers that aren't really designed to be armor increasers. I assume most people want something like this to just boost AC.
