When a creature that takes up more than a single square is affected by a Fireball or similar spell that covers a large spell area, is the creature only damaged once or would it take damage for each square it covers that is affected by the spell?

A creature does not need to be completely in a spell's area to be affected. If it is in the area of effect, even partially, it takes the effect of the spell. It does not take multiple effects if it has several squares in area of effect.

Thanks for the info. That kind of seems like a rip-off honestly.

Yesterday I had to leave our session early and I left my wizard in the hands of our GM. Random encounter during the night had us fighting a huge creature of some sort who's base took up 9 squares. You'd think that a creature that was completely enveloped in a fireball and who has a much larger surface area would take more damage.
